It controls a LOT of the customisation including with VID/PIDs are used. With regards to VIP/PID - have a look in the \Branding\branding.h file. Then edit the make_product.bat file to specify the paths to these products (mostly up front in the file). You need to have Visual Studio 2005 Express installed, along with the full Visual Studio 2008 (Express 2008 won't work because it does not include the MFC libraries and headers), the Microsoft Windows DDK (from Microsoft connect - I used the Windows 7 SP1 one) and the Nullsoft installer (recommended). Unzip everything into a empty directy and run make_product.bat. I'm attaching the result to you here is hoping the EXE and BAT files in the zip files make it through the mailers - else I'll have to find a dropbox or similar account. I still haven't set up a sourceforge account (in due course I guess) but at least I've prepared my source files for open source release. I've been a bit preoccupied by other matters (church, girlfriend, work, etc) and haven't really been doing anything about the open source release of PPJoy.
Also I was never able to get the cpl file to work so I used one from here: Bit of a pain to get the environment setup right. You also need winDDK and make sure the paths in the source are adjusted to the version you have installed.
the VS 2005 express projects can be converted to 2008 by VS 2008 and they'll work. You need the full version of VS 2008, express won't cut it.
